[CLI] Update integration to handle Hotfixes #239

PR #237 adds the ability to integrate patches into the main apps but it assumes that the main app release branch exists.

To handle hotfixes we will need to:

Checkout the main app as the current release tag
Create a new branch for the hotfix release
