At least:

  • pangenome from only de-novo assemblies (should be of higher quality)
  • pangenome from de-novo assemblies and read mapping experiments (reference biased)

I think it should always we a single pangenome. Just annotate the paths for different technologies.

The point is, this should not have been uploaded without proper meta data in first place. We are lucky in this cases and might be able to fix this on the fly, but that might not always be the case.
