I would like to try if can use the analysis method of the proteome part of your project in my project.

For now, I'm hoping to reproduce the proteome results from your project and make sure my approach is correct.

Therefore, I sincerely hope that you can share a more complete document, including:

  1. A .sif file when using Cytoscape for MCL clustering (Interactome: 29,922 interactions involving 5,292 proteins).

  2. A file containing stoichiometry information will be used for clustering.

  3. A file containing the original LFQ intensities and the number of theoretically observable peptides for each protein.

Also, I read your description of "Protein stoichiometry measurements" and "Network Analysis" in your methods. The maximum value for interaction stoichiometries and cellular abundance stoichiometry is 10, right? why?

I still have some doubts about how to calculate the interaction stoichiometry, because I didn't see the formula and value, I hope to have an example to solve my confusion.

Sorry for so many requests and questions, which may take up a lot of your time.
